Sure. Even my player has a slight pause .. maybe 1/2 to 3/4 of a second. But it's not a problem. And it certainly beats the 7 seconds or so it takes to change sides on a laserdisc.

Many movies are dual-layer. Set-top boxes have no problem with them. I can't say, of course, how the STB will respond to a dual-layer R/RW disc, though. FWIW, I'm perfectly happy with my new burner. Pioneer 106 4x. No coasters so far after burning about 8 or 10 fairly full data discs.

I don't know Intel & Crucial part #s. Can you detail what the CPU is and how much RAM you added? How will the disks be managed? You mentioned 360 GB so I'm assuming RAID5. What are your partition plans?

AMD CPUs are rated for 95C. I have no problem running them at anything up to 65C. The cooler the better, of course, but I'm not sweating the details if the CPU runs 65C or less; that's way below the thermal threshold.
