If you suspect you have a virus in the BIOS, will flashing the BIOS get rid of it?

Yes. Flashing the BIOS will remove it's contents and then copy new contents on. Unless the virus was written to specifically take advandage of Dual-BIOS features.

Generally, if a motherboard is dual-BIOS, the second one is read-only.
